Discussions and Knowledge Gaps
Resolve a closer fungal trap-morphology parent.
Phenotype METPO:1000059 is a broad parent. Existing mycelial growth traitmech:000074 explicitly concerns bacteria; hyphal anastomosis traitmech:000605 denotes fusion. Distinguish multicellular adhesive columns from unicellular knobs, interconnected net loops, nonconstricting rings and mechanically constricting rings. A generic hyphal branch, branched-shaped cell or nematophagous genus is not sufficient. Adhesive branch is not asserted as an exact synonym without resolving its usage boundaries. No exact synonyms, xrefs, SSSOM equivalences or organism-level disjointness are asserted. Neighboring scope exclusions are not unresolved exact groundings; their closer-parent questions remain open.
Resolve natural strain provenance and column-specific mechanisms.
Live NCBI https://eutils.ncbi.nlm.nih.gov/entrez/eutils/efetch.fcgi?db=taxonomy&id=47266 resolves Dactylellina cionopaga at species rank, with Monacrosporium cionopagum and Dactylella cionopaga synonyms. It does not identify YMF1.01472 as a strain accession or establish its origin. The 2020 paper's cionopagum spelling and experimental strain must be reconciled before a canonical example is added; do not conflate strains across these papers. Formation, adhesion, capture, penetration and digestion are separate endpoints; formation alone does not guarantee capture in every condition. Protein-resolved causal graphs require column-specific perturbation/complementation evidence and taxon-paired accessions. Sequence features and expression correlations are not validated phenotype predictors. No mechanism is transferred from nets, knobs or rings; mechanism is deferred, not claimed absent.
Reconcile serial-cell column scope with the supplement's broader cell-count description.
The current definition retains serially arranged cells, supported by Ji's Introduction. The newly inspected 2020 Transparent Methods, Fungal strains, PDF page 12, describes columns containing one or more cells. Preserve this source-level difference pending review of single-cell columns versus knobs; do not silently broaden the child or make cell number the sole discriminator. Both usages fit fungal nematode-trap formation, so this question does not reopen the resolved parent gap. The supplement names YMF1.00569 from Deqin soil, not the 2016 paper's YMF1.01472. That provenance does not establish identity between the strains or a canonical example. The earlier evidence notes record limited supplement access at initial curation; this follow-up adds the inspected page without claiming a complete supplement audit.

MINTED_TRAITMECH_ID · codex
Added fungal adhesive-column trap formation with two primary DOI sources and contiguous source-checked snippets. Ignored-and-hidden main/worktree/open-PR checks support 000681 and v557 block 1063400-1063499. Kept strain provenance and protein mechanism unresolved, distinguishing morphology from sequence correlations and induction observations. Existing records unchanged. Timestamp is observed UTC.

REFINE_FUNGAL_TRAP_PARENT · codex
Refined traitmech:000681 below fungal nematode-trap formation traitmech:000718 and resolved its temporary parent discussion by definition-based inference. Preserved child identity, definition, evidence, examples, mechanism gaps and earlier history. Added a separate source-backed cell-count scope question after inspecting the 2020 supplement; no identity broadening.

- CREATE — Add fungal adhesive-column trap formation
Added traitmech:000681 and companion proposal v557, reserving METPO:1063400-1063499 after ignored-and-hidden searches of 20 registered worktrees, CommunityMech and a complete five-open-PR exact-head snapshot including drafts. Two distinct primary DOI sources and contiguous snippets support serially arranged adhesive column traps. Read 2020 full-text XML and actual Figure 1; 2016 scientific abstract only. Supplemental Methods downloads incomplete, so strain provenance and a canonical exemplar are deferred; live NCBI species identity does not establish strain identity. No gene mechanism is inferred from sequence abundance or expression correlations. Existing YAML and previous history are unchanged. Guarded writer, proposal and focused tests accompany the record; validation and review results will be recorded in the PR.

- AUDIT — Correct session actor attribution without changing the trait
Corrects history/records/fungal_adhesive_column_trap_formation/2026-10-08T135713Z-claude-code-9de31b.yaml: session.actors.name should be codex, not claude-code. The original command omitted --actor-name and therefore retained the scaffolder default. The original model gpt-5 and agent_tool codex were correct. This append-only audit preserves the original entry and changes no TraitRecord fields or biological claims. The add-trait skill already explicitly instructs passing and inspecting --actor-name (#1776), so no redundant skill change is needed.

- EDIT — Refine fungal trap morphology parent
Refined the direct parent to traitmech:000718 and resolved only the parent-gap discussion by definition-based inference; preserved child identity, definition, evidence, examples, other mechanism gaps and previous history. Added a separate OPEN cell-count scope question from Ji 2020 Transparent Methods page 12; preserved the serial-cell definition and distinct strain identities.
